Andrew Braunstein I find this answer to be very simple and uncomplicated. If you have to ask yourself if something is right or wrong, usually your intuition will tell you it is wrong or unethical. I firmly believe, especially in professional research projects, to present all of the relevant data and information to your superiors. It is usually their decision to make and they are the ones taking responsibility for the choice. But, if you present all of your findings, including the contradictory aspects, it opens up the lines of communication and allows people to think had about the decisions so they can make the best one for the future. Also, providing contradictory information or data can also help strengthen the original argument or point. Research reports are similar to persuasive arguments where you state your case, provide analysis for your case, make a brief concession of the opposing side, explain its relevancy, and then tie it back in to your original argument. I find that acknowledging the contradictions shows that you have done thorough research and makes you and your case more credible. In short, present all of the relevant facts and data, and make the decision that you feel is the best course of action.
